Profile Upgrade- Issue with Custom Content Sections

There is a issue that we are facing with regard to Custom Content Sections.The requirement is to do profile upgrade on the client instance.

There are some custom Content Sections which are specific to the client and are not delivered. For each custom content section, we have attributes along with column names. 

The steps to replicate:-
1. Login as Human Resource Specialist.
2. Navigate to Client Groups--> Profiles--> Manage Profile Upgrade Mapping.
3. Verify if there is any custom content sections and check to see if include in upgrade check box is enabled.

The checkbox to "Include In Upgrade" is by default not available for custom content sections in order to map it to V2. Additionally , we are not able to select the target template for custom content section in order to map source column to the target columns.
