Retro not calculating at alternate flat rate for supplemental earnings element

We created few elements with primary classification as supplemental Earnings and Bonus as secondary.  When validating the test results we noticed that the retro element is not calculating at the alternate tax rate even though the element is configured for alternate flat rate i.e. at the shadow element called calculator. Any idea why the retro is not picking the alternate flat rate?
