BI - Seeded and Custom Folders Mirroring Each Other?!

Summary:

We are experiencing several custom template issues and have noticed that our Custom and Seeded Folders are mirroring each other without human intervention.

Content (required):

We have not been able to get a straight answer from Oracle on what is happening with our BI (yes, we have an open SR with them for almost a month). We have noticed that out Custom Folders and Seeded Folders match in content, which we believe is causing the system to argue with itself on many levels with OCR, AP, Contracts, Procurement, etc. Basically anything that we have a custom template for.

Is anyone else experiencing this? Oracle states this isn't normal, but would like other users insight as well.
