Link Tracking for Inserted Footer Document with EMD

I'm building a new set of campaigns with EMD- Email Message Designer. For the footer we want to call the document file so it doesn't need to be explicitly coded in each campaign HTML. When trying to generate a link table for the campaign it is not reading the links in the Footer.html file. Anyone know a workaround or the right way to do this?
