Can an AR Prepayment Invoice be applied to the manually created AR Invoice

We have a Prepayment Invoice created through the AutoinvoiceImport FBDI and need to know whether this prepayment invoice can be applied with the AR invoice created with different means like Manual, Leases, Projects etc.
