Department Tree in Workforce Compensation Plan Hierarchy

Hello, could somebody please elaborate how the Department Tree is actually affecting to the manager hierarchy in Workforce Compensation Plan? To my understanding the system is checking the manager from the Department regardless of the Department Tree. Or have I understood this wrong?
