Integration / Conversion with EBS Supplier and Supplier Sites

We are working with a customer running EBS 12.1.1.  We are converting suppliers and supplier sites to RMS and are encountering a problem with duplicate records. 

The customer is saying that within EBS the suppliers and supplier sites are maintained in separate files; and thus duplicates exist.   This does not seem logical to me, but was wondering what others experience is as I am new to integration with EBS.
