PT 8.53 Branding

We are currently on CS 9.0, PT 8.51 and are upgrading to PT 8.53.

In PT 8.51 we applied some branding by replacing the image in PT_ORACLELOGO_SWAN with an image of our own logo and by changing the color of image BT_HEADERBG_SWAN.

After making the same changes in our 8.53 dev environment, our custom branding appears on the home page only, but not on other pages.  I have also found that the custom branding no longer appears if I change the NAVIGATION TYPE from Left to Drop-down on PeopleTools > Portal > General Settings.

Does anyone have any suggestions as to how to resolve these issues?
