Maintaining security during the PeopleTools/Application upgrade process.

We are in the process of Upgrading FSCM from PT8.49/FSCM 9.1 to PeopleTools 8.52 and FSCM 9.1FP2. I need to find out how we can maintain the security during every pass and also during go-live. I am on MTP3 which has a data almost 2 months old and I see a defficiency of almost 1000 users(row count in PSOPRDEFN). How can I make sure that number of users are same after every MTPs also during the go-live. Any help is appreciated. Thank you very much in advance.
