Application Engines

When creating an application engine and it defaults a 'Main' section in it and after that one adds new sections in it, how does one get them into the Program Flow.    I am creating an application engine of which I want to have seperate sections in it, that are available to be called from other application engines, but because these new sections are not in the program flow, in the other application engines, they do not show up as available sections in the dropdown.
