UPGCUST does not contain all of our customizations - why?

We are upgrading from HCM 9.1/PT 8.50 to HCM 9.2/PT8.53.    We are at the step where it is time to review the UPGCUST and make sure that we mark all of our customizations appropriately,

There are some customizations though, that are missing from the project.

For example, in the UPGCUST project, for permission lists, several of our custom permission lists are there, but there are also several that are not in the project.

Why would this be and how will this affect the upgrade?  What will happen to customizations that are not included in the project?
