PT 8.54 Final PS_HOME with application and all tax updates and Bundles.

I have read the recommended documentation and still not clear about the new PS_HOME  to include the application, tax updates and HR bundles. The upgrade starts with the current PS_HOME and the new 8.54 People Tools only PS_HOME. Then you perform the upgrade to the database using the change assistant. Does the change assistant moves all the SQR's, COBOL's, and others from the current PS_HOME to the new PS_HOME?  Or at the end you copy all your SQR's, COBOL's and others to a new 8.54 People Tools PS_HOME or you re-install your delivered application and start applying all the tax
