After installing PUM 9 in 9.2 DEV our some of our custom permissions have lost access.

in PeopleTools and Lifecycle Management - PSFT (MOSC)

After installing PUM 9 in 9.2 our some of our custom permissions have lost access.  When I look at the permission, it states it has access but when I click on the "view Content Reference" the "accessible" box is no longer checked as it is in our current production.  I have run the portal sync and still nothing.  HELP???
