PS security - with upgrade

Hello.  We are attempting to upgrade our PT to 8.49.33 and our security is not working consistently.  We have many custom roles that breakdown what users can see.  We have a Query view only role, this role was not working.  It was not displaying anything under Reporting tools (the menu was blank).  I 'rebuilt' - (deselected everything - then created the role again) and now it is working.  Why did I have to 'rebuild' the role (for lack of a better word)?  This is just one example.  Process monitor was not displaying and when I rebuilt the role - it
