How to migrage Application files from old codeline to new codeline?

I am performing a PeopleTools Only Upgrade and the instructions indicate to create a new codeline PS_HOME that is different than your current release PS_HOME.  How do you migrate the Application files to the new PeopleTools codeline?  Do we need to reinstall the Application code?  Do we merge the new codeline back into the old codeline.  Please share what your company has done to reconcile.
