Issue with CI and permission list migrations

We've found an issue that when migrating permission lists from one enviroment to another that CI permissions are not coming over with the permissions lists which they're associated.  The migrations using app designer projects appears to work properly -- permission lists come over; however, the associated CI permissions are not coming across.

We're a bit stumped, and are trying to determine whether there is something missing in our set-ups, or whether we need to take another approach to migration.
