Reapplying Customizations during Initial Move for 9.2 Upgrade

I wanted to get everyones thoughts\opinions on the IM Upgrade steps for Reapplying Customizations for the 9.2 Upg.  I know CA has a section Specifying Reapplying Customizations right after Running the Final Audits.  However I was wondering if folks are bypassing that and performing the other steps after that before going back to Reapplying Customziations. 

I see there are additional steps in the CA after Reapplying Customizations such as Setting up Security, Completing Portal Data Conversion, Completing Charfield Configurations.  I guess I am saying does it matter if the Reapplication of Customizations occur after all the other steps are completed, before creating a new CA job, and Backing up (as long as it is included in the Backup that will be the new source for the MTPs)?
