PUM upgrade with customized objects

This is the first time using PUM and change assistant that we have customized objects that we need to keep. In that past we have either done a TOOLS table copy for large upgrades or just reapplied the very small number of changes. Using change assitnat it does a compare of managed objects. It then asked you to review but doesn't say what to do.

In the past we would make modifications to the compare project and then migrate that project either through database or through file export/import.

CA does a compare from File. I would think I can check/uncheck the compared project in the database.
