Has anyone lost custom Portal Registry Structure objects during a PT only upgrade to 8.54?

This happened to us, and we are trying to figure out why.  I logged an SR with Oracle and they said:

"For Custom Portal Registry Objects, there is a step where you identify which portal objects you want to retain during the upgrade. If you skip that step, the custom objects will be lost."

Has anyone run across this, or do you know which step Oracle is referring to?  We don't recall seeing any step that had those instructions.
