Need recommendation to remove descending indexes.

Our PeopleSoft HCM application is versioin 9.1 and PeopleTools 8.54.22. The PeopleTools upgrade was completed last year. The step to remove descending indexes was not run correctly producing no records to change. We will soon be starting an application upgrade to 9.2 and the latest image and tools version. So my question is should I go through the steps to remove descending indexes as a first step or do I complete the multi-step upgrade and do it at the end? I really appreciate your response.
