Payment Dispatch program issue

We have a strange issue.  When we run the Payment Dispatch program for multiple banks in one paycycle, one of the bank's files is getting generated using the wrong layout.  However, when we have the Application Engine trace turned on, we have no issues with the files.  We have tried to delete the process scheduler and application server cache folders, remigrated the objects and even deleted and created a new process scheduler domain...to no avail.  We are able to replicate the issue in the development systems as well.  Has anybody come across this issue?
