Deploy Tools Upgrade 8.55 removes application sqrs

We are upgrading to Tools 8.55 for Financials from 8.53

We are using the DPK package.

After deploying the region and standing it up, we realized that the only sqrs and cobols in the directories now under PS_HOME was tools related programs.

How do we prevent this from happening on the next region we upgrade?

We only have PS_HOME and PS_CFG_HOME configured currently so that is all we configured in the YAML files as well.

It appears that the Application programs are gone.  Which makes sense but how do we correct this for the next region.

Thoughts???
