What are the issues with running appmsgpurgeall in production?

Our Integration Broker tables have gotten huge.  We normally delete/truncate from these tables whenever we do an upgrade.  We are not able to run the archiving process, appmsgarch, due to performance issues due to the size of these tables. What are the issues with running appmsgpurgeall in production (after stopping the pub/sub)?
