Decoupled Question - Application files are different than DPK?

We are going from PT 8.54.33 to 8.57.08 and following this document to decouple the environments. (Doc ID 2165661.1)

The issue we are seeing, is that the PS_APP_HOME for all three environments CS/FS/HR have SQR/COBOL/etc. that don't match the current 8.54.33 deployment for the application binaries. In some cases it makes sense the image level patches required a certain level of PeopleTools to applying certain patches. With that being said without comparing every single file in the application home, is there a method to decouple this to be in a consistent state? Any insight would be wonderful.
