Running the Compare and Report during a PeopleTools upgrade (8.54 to 8.56)

In filling out the parameters to run the Compare and Report process during the Change Assistant steps of a PeopleTools only upgrade, for the "Target Orinetation"  the instructions just says "Select a  value for Target Orientation" but it does not say which of the 2 options ("PeopleSoft Vanilla" of "Keep Customizations") should be chosen. Further, I have not found any PeopleTools documentation that adequately explains the difference between the 2 options that would be helpful in deciding which should be chosen.  Can anyone shed so light on this?
