In PET, is it considered secure to 'Use Entered Value' when defining Algorithm Keysets

We have followed documentation on creating Encryption Profiles to use with NACHA Encryption compliance. All documents seem to show using the 'Use Entered Value' when populating Private key. Our cybersecurity team says this is not a secure method, and we should 'Use Certificate Store Value'.

I am having a hard time finding info on how to setup the certificate store value.

I would also like an opinion on whether or not it is acceptable (secure) to 'Use Entered Value'?
