How to run compare report during tools upgrade to identify customizations?

We have generally done tools upgrade along with PUM upgrade.

After upgrading a copy of Production, we generate a compare report to identify what customizations are impacted and need to be retrofitted. To do so, we run a Rel Up script to another instance which is a copy of Production so its PT version matches that of the upgraded instance. We then run a full database compare between these two instances. and review the customer added/modified columns in the browser based compare reports to identify/perform retrofit of the customizations. This approach has worked for us with the following issues:
