What would be the procedure to remove the Item present under the BOM of the Primary Item?

One of the Item present under the BOM of the Primary Item is no longer in use and so it needs to be removed from the BOM. The current problem is that the Item is showing up in material transactions of Primary Item even though its not required. We want to stop it.
Any guide or manual would be of great help.
