This behavior is currently a system limitation logged and is being tracked in the related Enhancement 119994 Drop ship>Split drop ship line on an order between multiple vendors - create multiple POs. You can vote for this enhancement on the SuiteIdeas page. At this time, there is no documented workaround other than adding multiple Sales Order lines to generate multiple Purchase Orders.
