OBIEE 11.1.1.9.0, Reports not working when InIFrameRenderingMode is set.

As we upgraded our OBIEE version from 11.1.1.7 to 11.1.1.9 some of our reports are not displaying and the drill downs never load when the iframe rendering mode is set to allow.
Drop downs like dashboards, favourites keeps loading and never displays.
We are calling the obiee analytics through a jsp used in our application hence opening the analytics as an iframe is a necessity.
If I switch off the iframe then analytics opens in a different window and all issues disappear and works as intended.
Has anyone encountered problems like this when using the 9 version.
