In the Administration Tool it's handled via child presentation tables:
The Semantic Modeler is a bit less "logical". You have to go onto the Subject Area, then arrange your presentation tables in the exact order you want and then once a table is visually below its intended parent in the list, you click "Move Left"

Quick clarification:
When you add a "-" character into the Description attribute of a Presentation Table object, that table becomes a child of which ever presentation table is before it in the sort order.
It does not become a parent folder.
This way of managing parent and child folders dates back to Siebel Analytics days and is the old way / predecessor of using child presentation tables as part of the configuration object. It works as detailed here in this post.
