I did some trial eligibility processing and found the below observations on Performance Document Assigning (Manage Eligibility Batch Process). 

Employee Data:
Employee A - has 2 Assignments A1 and A2
Employee B - has 2 Assignments B1 and B2

Eligibility Profile:
As per eligibility profile, below is the eligible and non eligible status.
Employee A - Assignment A1 (Primary) is Eligible and Assignment A2 is Eligible
Employee B - Assignment B1 (Primary) is Not Eligible and Assignment B2 is Eligible

Eligibility Batch Process:
I ran the eligibility batch process with the above eligibility criteria
