What is the best way to delete duplicate contacts from the MPL without disrupting business?

Summary:

We have millions of duplicate or thin records (having null values in Email or Contact info), and I want to delete these records as we do not need them. What is the best practice to delete these records without breaking any connect jobs? Is there a danger to wiping the entire MPL and waiting for our next ETL?
