This is a known issue pattern in NetSuite. You can try to make the workflow trigger again by temporarily altering a non important field like memo and saving the form and then restore the changes in the memo and save again. NetSuite only validates duplicate invoice/reference numbers within the same vendor. Global duplicate prevention requires customization such as User Event SuiteScript or workflow + Saved Search logic or another alternative is using different external id.
