Have you tried disabling the rate field for the specified role? You can do it using a simple user event, and I hope workflow too.

Have you tried billing from the item receipt instead of the Purchase order. When a PO is partially received, if you bill from the receipt, only the items received will pop up in the bill, and not all. so you need not zero the line out. I hope this helps.
