For the Ldap Users this do not work. They to be profiled with their ldap group! Where are you checking these groups, in console or in analytics? What are the control flags which you have set for your LDAP and SQL Group Provider?

If i understand correctly you are saying that users are logging out from OBIEE(They get logged out of EBS and OBIEE). Then they login to EBS Instance and they get logged into OBIEE also. But this time they can see Dashboards and reports they dont have access too.
