Cash is not required to go through the undeposited funds account to show up on a reconciliation. The only reason a JE, payment or even a deposit wouldn't show up on a reconciliation would be if it had been cleared on another reconciliation. Are you sure that there is not a second reconciliation out there?

You do not have to delete a user to free up the license. All that you have to do is remove their access, and then inactivate the user. You don't want to delete them, as it contains part of your accounting audit trails.
