Browser Session Cookies

We are trying to troubleshoot a problem. Does anyone know exactly what is new in v11 in regards to browser session cookies?  We have some custom code that is acting really strange.  We have a page that will send multiple matrix items to the shopping cart at once using java script.

After v11, there are times when not all of the items are going to cart.  Nearly impossible to reproduce because sometimes it works and other times it doesn't.  These pages worked fine for months before v11 and I have a feeling it has something to do with the upgrade.  Clearing my cache doesn't help, but clearing my cookies will - I'm using firefox - however, clearing cookies using IE hasnt helped.
