web sale did not charge shipping

A customer just placed an order which had a GBP9.95 shipping charge applied. That was all ok, however, the paypal payment did not include the shipping charge, just the goods only. Luckily the customer noticed this and contacted us, but is there an explanation as to why this happened?

we dont get many paypal customers but now we feel we need to go through all the old transactions and check them.

our version details are :NetSuite (UK Edition) Release 10.6.10
