Duplicate and Failed Charges

We're using Charge-Based billing for our projects and generate charges using a time-based rule to pull in all billable and approved time that has been logged to the project. We recently started getting the following error message: Failure: Invalid timerecord reference key 140391 for chargetype -13. (The charge type referenced in the error message is Time-Based.) Even though it says failure, it's actually creating two charges when it should only be creating one. So, when we go to invoice things are doubled and we are doing a lot of manual cleanup.

Has anyone else experienced this issue or anything similar? We submitted a case to support about a month ago, but we still don't have any idea of what's causing this or how to fix it. The issue isn't happening in our sandbox but is happening in production. We've compared changes as best we can, but cannot find any change on our end that created this issue. I've had no luck getting information about fixes pushed by NetSuite that could have caused this either.
