We seem to be back to fully functional at this point. If anyone is still experiencing issues, the work around we used to take orders was to take them over the phone and enter them with cash as the payment method, but recorded CC info to bill when the system is fixed.

Have you looked at Magento? There's a few connectors between NS and Magento (Celigo is probably the most well-known). I am aware of Magento and Celigo, but I haven't done any in-depth analysis yet. I'm working on compiling a list of alternatives first, then I'll start taking a close look at each.
