Project deploy not overwriting custom record

So I've been using SDF fairly successfully since it's release. Once you get around the learning curve, it is fairly more powerful than the Bundler.

Today i'm having an issue where the project deploy successfully, but a custom record it's instances aren't being updated. I've tried all my usual tricks, and if it was an unused custom record, for a new project, I'd simply delete it in the environment and let the deploy install it, but this is not an option.

Anyone solve this type of issue yet?
