Prepaid Customer Deposits not being applied to Invoice

Anyone else seeing this issue?

We have a lot of prepaid transactions (i.e. credit card payments) that are recorded as Customer Deposits. Prior to 2014.2, these were being applied automatically to the transaction invoice. We've seen several cases now where the deposit simply isn't being applied, and we are having to do this manually. I can't seem to isolate a specific reason for this to NOT be happening.

Any ideas?
