IE Auto Fill & Custom Reports

Has anybody encountered an issue whereby when you select the auto fill for customer (as provided by IE not NS) and complete a sales transaction, the data will show up in the income statement but not custom reports.  For example a customer report that was created in order to get insight into sales by segment, etc.
