Saved searches duplicating results since upgrade to multiple sites

On Thursday I was upgraded to run multiple websites however I am geting duplicated results on saved searches see here:-

http://www.cp-lighting.co.uk/Lighting-Components/2-X-30W-T8

It should show 3 results not 6. If I run the saved search in the GUI I get the same 6 results (2X3 results). These saved searches have been running faultlessly for over a year.

I have filled a case

Has anyone else seen this phenomena and is there an easy fix?
