customer deposit doesn't count in credit limit

We have this problem from the start.
When a customer place a drop ship order (it may last 3-5 month), they make 30% deposit. This negative amount doesn't calculated in the credit limit. So we have to add a lot of credit limit in the customer's account to get the order put in NS.
Is there any way to solve this problem?
