Converting an order from a quote changes the GST (Australia)

We are occasionally incurring a problem where in which when we convert an order from a quote, the items on the POR automatically change from GST:GST (normal, client will pay GST) to GST:EXP (GST exempt). We can't replicate this, but it has happened a few times since the change over. Has anyone seen this issue arise?
