Before Submit User Event unable to remove line items in CSV Import

Hi,
  I have a user event script that remove certain line items from SO in a before submit function. This script runs fine when creating SO from UI.

  The problem occurres when an SO is created using CSV import. During the execution of script the logs show that the line items are removed and Count of line item is decreased but when I see the SO in UI it shows all the line items.
