Applying Credit Memos Using Accept Customer Payment

I have been trying to apply Credits to Invoices using Accept Customer Payment. Everything is being applied to the right invoices and G/L but I lose the Payment Record meaning I can not track the transactions associated with the Payment.

Any Help??
