Using External ID?

I have been pushing in all my sales orders transactions with an external id since the functionality has been released.  It has been buggy, i.e. you can not bulk fulfill transactions with external id's???, but has been helpful with duplication.  Recently, I have once again started having transactions duplicated in the system using web services even with the external id.  My question is, where can I expose the external id on a transaction so that I can verify that it is the same even though it shouldn't, and even more so why is this happening?
